When resuming downloads, is ther a difference between pausing them and stopping them?

If one shuts down their computer overnight, is there a difference in how that is done to ensure the downloads resume at the same point that they were stopped or paused?

Just go to menu File>Close/Quit

Don't crash or force quit the program & nothing wrong will happen with the downld preferences.
