When I open Limewire, a window opens up asking me if I would like to upgrade to Limewire PRO. I am tired of it! Does anyone know I can remove it?

Hmmm don't think you can, unless you upgrade to pro.

Is it honestly that big of a hindrance? I mean the program is free, it's reliable, doesn't come with spyware or other harmful bundled programs, it's fast, offers numerous search results, etc...It becomes second nature after awhile, I hardly notice the harmless pop-up because I close it so fast. If it really bothers you that much then upgrade to Pro like Fabion stated. Sorry if I came off mean, but you can't have everything your way especially when the program is free. Spyware and adware free p2p programs are hard to find so be happy you have a good p2p program.
