I suspect you have a virus. See LimeWire continually Popping up every few seconds & also Opening at System Startup
The other alternative is you have it set to close down only after transfers have completed. Check this under Tools>Options>Shutdown.
BTW also worth seeing is WARNING: Viruses on network you should be aware of!
