If the files are showing up as iTunes documents, do they open and play in iTunes? If so, I would assume that they are ok to burn. Do you have the ability to test the files before you burn with your burning program?

The iTunes issue has come up repeatedly. Try a search of these forums for "setting iTunes as default player" or just "iTunes" you should be able to find some answers that way.
