The problem is almost gone. It still says "which is a Limewire torrent" but saves the file as a Utorrent extension. So the problem is effectively gone
but I'm still getting the message. Any reason why? I can live with it but
it is still moderately annoying.

Limewire still takes over torrent association once you turn it on tho. It's how the program is designed I think. I tried associating torrent files to Utorrent from Windows and it would work till I used Limewire again.
