If you have the start up disk, start up with the one that has utilities folder on it. To start up with such a disk, hold down C key whilst booting. THen go to utilities folder & open Disk Utility. Do NOT repair permissions from this disk because the permissions will be different. Instead use Repair Disk option. Hopefully this will repair whatever's wrong. Then reboot normally & try again.
