 If you go to Limewire Library and find the offending folders in the shared list, and after checking they are empty select "stop Sharing". Depending on your version of Limewire be careful NOT to select delete on any folders containing files you want to keep .... or you will loose them! It doesn't do any harm to just leave them there, but I think what I suggested should get them out of the way.
