Did you delete the LW preferences folder when LW was fully closed (ie check in task manager to make sure it's not still running)? The prefs folder's not always called .limewire, that's the old location of the folder.
Newer versions have the prefs at C:\Documents and Settings\your name\Application Data\LimeWire. It's a hidden folder, so you'll have to show hidden files & folders to be able to delete it.
