What OS are you using?
If your using an older version of an OS maybe it cant go the whole nine yards for Limewire because even though on Limewire's website it says it is suitable for older machines, doesn't necessarily mean that yours can handle it.
Also next time this happens, Id like you to try something. Ctrl + Alt + Delete. Check Windows Task Manager to see if its still running, because often when I launch Limewire, if Im running Fire.Fox it disappears but one night I tried that and it was still running.
If you find that Limewire is still running. Right click Limewire in task manager, and click Bring to front.
I re read your post and when you say that when you put your mouse over teh LW icon in the system tray and it disappears, that could mean that Limewire isn't responding.
Have you received any error messages? Such as "Limewire.exe (or) Limewire has encountered a problem and needs to close?" or "Dr Watson's Post Mortom debugger encountered a problem and needs to close"?
A short while after you launch Limewire, does your whole PC freeze up? That could mean its too much on your CPU usage, your low on Disk Space, not enough RAM, too many programs running.
When you launch Limewire, do you have any programs running with it? I dont mean programs in the system tray, they're not what seems to be the problem. Do you have any programs such as IE, IM (any type of IM), Media Player, eyeTunes, w.i.nAMP or anything at all?
I seem to believe it may be CPU related. Try something else. As soon as Limewire runs Ctrl + Alt + Delete and see what percent its brought your CPU usage up to.
Sorry about all the questions I asked but all of them could be why.
